I have a older laptop with Ubuntu on it and while using my LG monitor, some of the entry screens strech across both monitors and have no ability to restrict that pop-up to one particular window.

I REALLY think that this is due to the monitor not allowing me to change the resolution the way I want since when hooked up to a large screen TV, this does not happen.

OK, after a lot of stuff, I have more info.

Dual screen with two different resolutions cause the bust out screens and all others to stretch across both screens automatically. This does not happen if both screens are set at the same resolution though.

I have a 24" and a 23" monitor that display the clock itself for the players. It is a major nuisance to have to constantly spin the monitor around to find a button to press. Please remember that I am using Ubuntu 10.04 and have no idea if this is the case in Windows.
